I have a 331 pulled from a 1955 convertible. The identification number is 556086271. I was expecting the second 2 digits to be 62 not 60. Can anyone explain the 60 number?  Thank you.

Could it be because its from a Series 60 which was their base model?

A 60 series is the Fleetwood, one of the best models.

To my recollection a Series 60 is the Special.

Yes, the 60 Special was a bigger car (wheelbase) and the original sales price was more than the 62 series convertible....

In 1955, and in a number of other years prior and after, the first two digits of the engine number (and of the chassis number, which are supposed to be the same) represent the production year.  The third and fourth digits represent the series of car (62, 60, 75, 86).  So yes, your 55 convertible should have an engine number that begins with 5562.  Someone replaced the original engine with a 55 engine out of a Fleetwood.  So your car is not "numbers matching", if that matters to  you.

The standard engine in the 55 Sixty Special is the same as in the Series 62 cars.  In all series, one could get the special Eldorado engine with dual quads.  But that engine would have an engine number that, again, would be 55 and then the series number (62, 60, 75, 86).
